Mixing non-native guns
Mixing gun ranges is bad; we know that. Fitting guns that don't take advantage of a ship's race bonus is also bad. A lot of pilots seem to load their ships around their mid and lo-slots first. Wrong. Any combat ship (logistics and some specialties aside) should be built from the guns up.
For example, a lot of pilots slap Blasters or Auto-Cannons and an armor plate on a Punisher. I submit that you need to learn how to pilot your frigate. Just because there isn't a joystick interface for EvE, doesn't mean you shouldn't aggressively fly a small ship. This loadout suggests you are clicking the target, clicking "orbit at 10" and firing weapons.
Pilots who try to heap HP on friggies typically don't understand what transversal velocity is or its effect on weapons and tracking. Frigates must rely first on speed and secondly on maneuverability as their main defense---and a plate reduces both.
In our example of a Punisher with a Plate and Auto-Cannons, you the pilot need to take advantage of the Punisher's native toughness by fitting speed, resistance, and tracking mods, flying defensively with high relative transversal, picking your angle of attack to minimize your enemy's ability to get good shots off at you, and using the Punisher in a combined fleet operation with lasers, to strip shields quickly while your other fleet friends deal the Kinetic and Explosive.
It is a too-common mistake in EvE for pilots to insist that somehow a module will make up for intelligent piloting; putting cannons and plates on a Punisher is a prime example. So don't mix guns between races; instead, learn the physics of guns, tracking, and ship design.

I am a punisher pilot and i love it :) i don't do much fleet or gang stuff with it, mostly just in duels and such... i mix up my guns when dueling multiple times in the same system, in one fight i'll use my t2 dual light pulses, but then in the next i tend to switch those over to modal light ion blasters. my tank is all resistances with a t2 small repper, with resists approaching 74% across the board, or if i have a good idea about my enemies ship i can fit for 85% targetted resists. The punisher has no real weapon bonus's, just the cap use with the lasers, so i don't see a problem with that, and my strategy in most duels is to simply orbit and web my enemy. if i start taking substantial damage, which i've never really had to worry about, i simply start cutting hard angles around my target. just my 2 cents
OK, I get the point. As an EVE noob, however your comments about being able to fly a ship outside of the 'click and orbit' mechanism leave me perplexed. Please elucidate.
Orbiting is useful in PvE and in a variety of PvP scenarios, but you should keep in mind that it's not appropriate at all times. With lots of play, you'll learn to balance your flight mechanics between click-orbit-at and manually directing the flight path. Good luck and have fun!
sometimes mixing your guns could do more damage than using your "race bonuses". If you come out in say an Omen, you get some laser bonuses, person your attacking plates up for em/thermal to thwart you, but you have say... just for giggles, blasters. Well now your doing kinetic/thermal. Sure, your not getting damage bonus from the ship, but they aren't ready for a damage they aren't defensed for, so could do more in the end. I admit it won't always work, most people keep a nice tight defense of high resists all around but i've had a few successful duels from it.
Duels aren't normal PvP.
Usually, the main reason for not fitting bonused guns is to fit something else that will proportionately improve your performance.
In a Punisher, fitting autocannons is logical. The bonus is for cap use of lasers. You don't have that much cap. Autocannons don't use cap at all. Which means more cap for speed mod / tank.
The Thorax often fits T2 small guns and a 1600mm plate with an armor repairer. You lose out on significant DPS and in a gang it's crap, but solo the tank and better tracking against frigs are worth it.
Myrmidons often fit medium autocannons in the highs. They are mainly a drone boat with no gun bonuses and bonus to active tank that are cap heavy. The capless nature of projectile weapon is useful here.
